We did have some code in cron.php that would automatically check back on certificates to see if they've been renewed since they were last checked but that kept breaking cron for some reason - it's on the to-do list and is essential with the way Let's Encrypt only gives 90 day certs.
As a workaround: If you edit the certificate in question and remove the expiry date, public key, and issuer it should try and pull the details again.
